Also "normal" customer of mine where blocked, Is this a serious tool? I see that some other user had/have the same problem.

Yes, this is a serious tool. Check the logs to see what's happening. And don't write here and to me directly, please.

I'm stumped. I can login to my site using my 2FA, and I tried using the OTP sequence, and successfully logged in that way as well, but I can't find anywhere that shows I'm blocked.
When I try to create an exception for the htaccess file in the malware scanner, I get the webmaster has blocked you message, even after I set OPT to no. It's making me think that it has nothing to do with your component, but I can't create that exception. My thought is that the OTP would allow me to login, or help me to do that, but I've never been locked out. I just can't do some of the things that I need to do; that's when the message appears, and no changes are made.

If Securitycheck Pro is banning you there should be some entries in logs (View web firewall logs option). In this case you can select the log(s) where your username appears and click on the 'add exception' button on top of the page. This will prevent you being blocked due to this false positive.
The OTP feature only allows you to access to the site once blocked, but you must correct the root cause to avoid being blocked again.

The funny thing is, I am never locked out of the site. Delete log file was set to yes, so I changed that to no, and then went to create the exception for htaccess, which resulted in the forbidden page. I hit back on my browser, and I am still logged in, but no log has been created yet from that error.
Is there somewhere else that I need to turn on what to log? I changed the log entries to 3 from 0, and log access attempts to yes.

Is the "the webmaster has forbidden..." the exact message you get? Some hosting providers return a 403 - forbidden message when you try to modify the .htacess from Securitycheck Pro. This is caused by a mod_security rule.
Try the following: go to the main page of Securitycheck Pro and disable the firewall. After that try to modify the .htacess. If do you still get the forbidden message then this is caused by mod_security.
